I know he did a lot of that during his encounter with the Homunculi in episode 46. Especially when Wrath took Ed's automail and transmuted it into armor. Then Ed transmuted a gun on that arm as well. Then there was the time he stabbed Sloth, changing his automail into sodium in an attempt to kill her.

Oh yeah! Episode 40...to keep Scar from guessing the components of Ed's automail.

Actually there's more times than that. He changed it when he killed Greed and after he killed Sloth, he used the material from guns in the factory to fix his leg. He was having trouble standing on it and Izumi acted as a crutch for him until he could take care of it on his own. Sorry for butting in just thought I'd add those few facts in.
