That power was just the knowledge of how the world works, so if he understood everything, he should have understood Mustang's flame alchemy. If he wasn't able to use flame alchemy, it would be evidence that he didn't really get supreme power.
Even if that is the case, don't forget that he was also coming apart at the seams, thanks to loss of the Amestrian souls. So it's important that he not use up the Xerxsian souls (which barely keep him together). This was why the plan was to pummel him endlessly; so he would be forced to use his stone.
Okay, now on why he can't use flame alchemy: he has no ignition. This is why Mustang kept his glove, even after the circle was damaged and he saw the Truth; he still needed the cloth to generate a spark. Since Father has nothing of the sort, he would have to use his stone. Not to mention that flame alchemy, while powerful, is still dodgeable unless you use the stone, which is really not feasible for him. As for why energy explosion instead of fire: somehow, I think it's stronger. Why else are we so worried about nuclear weapons (ignoring the nasty fallout), but not as much about standard explosives?
