I feel Ed's pain, I allways hated milk XD I was a stubborn child who refused to drink it, but when i was very young I used to automatically throw up the moment i drank it so maybe that had an effect XD I drink it now, but only for nutritional value or in my tea or to 'dampen' my cereal XD i like skimmed most, semi-skimmed is a bit yucky, full fat and anything creamy i wont touch its disgusting, hate hate hateeeeeeee!I think in my case its a bit of a family trait lots of people dont like milk, however despite been small myself, the fact Ed doesn't drink milk isn't an excuse for his height XD my cousin never drinks milk and shes pretty tall, she claims fruit makes you grow taller but er im not convinved... XD So yeah i get ya Ed XD

Maybe he was squirted by a cow when he was younger? I don't know, I love milk (anything other than full fat is bland to me)
Maybe the hate Ed harbours for it now will grow into a phobia - I have a family friend who's deathly afraid of fruit, who used to hate it with a passion when he was smaller, and as he grew became scared of it.
Though I'm not sure Ed being scared of milk will be beneficial at all to the plot line.

I was looking at Fullmetal Alchemist on Tvtropes.org and caught the following:
(Trope: The General's Daughter)
Completely inverted with Fullmetal Alchemist. General Grumman has a grand-daughter, Hawkeye, rather than opposing a potential hook-up between her and Colonel Mustang, he is the one who suggests it, Mustang respectfully declines, and shortly thereafter is sent too the nation's HQ rather than away from it. And he takes Hawkeye with him, among several others.

Since, as far as I know, there is no official explanation on why Ed hates milk, I think this all comes down to guessing and making speculations, and it seems we already got most of usual responses for this question (although I think we're missing usual "Milk Allergy" and "Lactose intolerance" theories here ^^) and the responses have been waned... Hence, I'll move the posts to FMA Character Q&A thread. Please feel free to continue this discussion there.

Like Forsaken Love was saying, she used to throw milk up as a kid. Kind of like when I was a kid, milk used to make me throw up too. My parents never really thought much of it; they just assumed I was being over-dramatic. I didn't discover until recently that I am lactose intolerant. Heh... I found out the hard way. I hadn't had milk in years, and I kind of forgot how much it repulsed me. One of my friends convinced me to drink it, and I threw up shortly afterward then I was pretty sick for the following four days. After a visit to the health center, they told me, "Ur lactose intolerant! LULZ!"
I think perhaps the same kind of thing happened to Ed. He probably developed lactose intolerance after being weaned off of his mama. Then whenever he drank milk afterward, he would just throw it up. His family must've thought he was being over-dramatic, because that's just Ed for ya. But really, Ed is lactose intolerant, and he doesn't even know it... *Cue Twilight Zone theme*
Just a theory...
EDIT: Ed also says in episode 23, I believe: "I hate milk; it's like drinking vomit..." Ahh... See? He associates milk with vomit! Just wanted to point that out.
